BioPAX 形式ネットワークの図示化

BioPAX 形式のネットワークを図示化する必要があったので，色々調べてみた。

あまり拘りはなかったので，とりあえず一番上の Cytoscape & BioPAX plug-in の組合わせで図示化してみることにした。

以下のページからインストーラーをダウンロードした。

インストーラーに従っていたら，無事インストール完了。

とあったので，BioPAX plug-in はデフォルトで備わっている模様。

  • NetPath からお目当てのパスウェイ（ここでは，TGF-beta Receptor Signaling Pathway）の BioPAX 形式ファイル（NetPath_7.owl）をダウンロード

すると，ファイルを指定するためのウィンドウが出てくるので，NetPath_7.owl ファイルへのパスを指定する。
これで，無事にネットワークを図示化することができた。
（でもネットワークが大きすぎて，中々解釈が難しい。。。）

NetPath は，PathBuilder (http://pathbuilder.sourceforge.net/) というオープンソースソフトウェアを使ってアノテーションを行ったらしい。

NetPath was created using PathBuilder - an open source Software for Annotating and Developing Pathway Resources [1]. PathBuilder is an open source software to annotate biological information pertaining to signaling pathways and, with minimal additional effort, to create web-based pathway resources. PathBuilder enables annotation of molecular events including protein-protein interactions, enzyme-substrate relationships and protein translocation events via manual or automatic methods. The features of PathBuilder include automatic validation of data formats, built-in modules for visualizing pathways, automated import of data from other pathway resources, export of data in several standard data exchange formats and an application programming interface for retrieving pathway datasets.

このソフトウェアにも興味があったが，今日のところはインストールしないでおく。
